1 SCUOLA DI BIOINFORMATICA 2014 Corsi teorico-pratici per l utilizzo di strumenti statistici e bioinformatici La Scuola di Bioinformatica, che vanta un esperienza più che decennale, si rivolge a ricercatori, tecnici, dottorandi e laureati in discipline scientifiche dei corsi di laurea magistrale delle Classi di Biologia, Chimica, Medicina, Professioni Sanitarie, Biotecnologie e Farmacia interessati ad affrontare le problematiche di utilizzo della bioinformatica. Tutti i corsi sono a numero chiuso poiché le lezioni si tengono in aula informatica in parallelo ad esercitazioni pratiche. Le lezioni saranno tenute in italiano, eccetto quelle del 30 giugno e del 2 luglio. 3 STATISTICA DI BASE PER IL LABORATORIO Giugno 2014 La statistica rappresenta uno strumento fondamentale per la progettazione e lo sviluppo di studi scientifici e per l'analisi dei dati da essi ottenuti. Con l'utilizzo sempre più diffuso di tecnologie high-throughput, la quantità di dati analizzabili è cresciuta in maniera considerevole e compito degli analisti è di adattare concetti già presenti e, dove necessario, svilupparne di nuovi per far fronte alle diverse domande che il mondo scientifico sta ponendo. In questo corso, insieme ad un'introduzione mirata ai principali concetti di probabilità e statistica, verrà fornita una panoramica dei più importanti sviluppi nell'analisi di test multipli con esercitazioni pratiche al computer. Prerequisiti: Conoscenze di matematica a livello di liceo scientifico e di biologia molecolare a livello universitario Offerta formativa: 6 ore teoria + 6 ore pratica PROGRAMMA Prima giornata (Giorgio Binelli, Riccardo Fesce) Scopi della Statistica, metodologie impiegate. Campioni e popolazioni. Richiami di calcolo della probabilità. Le variabili casuali. Le distribuzioni di frequenza (distribuzioni di Poisson, binomiale, normale - teorema del limite centrale) Il concetto di test statistico: la potenza e la protezione del test, errori di 1 a e 2 a specie. Stima dei parametri statistici, errore standard della media e limiti di confidenza La statistica nella sperimentazione, riassunto delle metodologie applicate ai problemi di uso più comune. Il test del χ 2 per la bontà dell adattamento e i confronti tra proporzioni. Test t di Student, dati indipendenti e campioni appaiati Seconda giornata (Giorgio Binelli, Riccardo Fesce) Il modello lineare generale (GLM) e l analisi della varianza (ANOVA). L analisi della regressione. Cenni di analisi multivariata. Ogni giornata sarà organizzata con una introduzione alle problematiche teoriche, la discussione di problemi nell'applicazione di tecniche statistiche, note conclusive di enucleazione del "take home message" teorico e operativo. 4 BIOINFORMATICS APPROACH (entry level) 30 Giugno - 1 Luglio 2013 This course is aimed at researchers who wish to develop their understanding on the data resources and tools available from public databases. The programme provides an overview of commonly-used public resources for the analysis of nucleotide and protein sequences. Delegates will learn about these data resources in short lectures and then gain hands-on experience in using them to analyze data. The practical exercises use webbrowser-based tools and assume no previous training in bioinformatics programming. Skills: general knowledge on physics, chemistry and biology, no previous training in bioinformatics is required Training offer: 6 hours lecturing + 6 hours practical training Programme First day (Tom Hancock) Introduction to EMBL-EBI This session introduces participants to EMBL-EBI, giving an overview of the different areas and aspects of the institute and its role as part of EMBL. It also includes a brief overview of some of the key resources and databases available from EMBL-EBI. Searching EMBL-EBI and Europe PubMedCentral This session introduces the EBI Search tool, and ways to locate and access data. It will also cover literature searching via EuropePMC and how to access published data. Sequence Searching & Alignment This session introduces the topic of sequence searching by alignments: Its uses, algorithm basics from pairwise alignments to searching databases with heuristic tools, popular tools such as BLAST, FASTA, PSI-BLAST etc. and inferring homology. Includes practical exercises for participants. The session discusse of common problems with sequence searching tools and how to overcome them. Multiple sequence alignment methods and tools such as Clustal Omega will also introduced in preparation for day 3. Second day (Tiziana Alberio) Introduction to NCBI databases This session introduces the NCBI primary databases and Entrez, as a retrieval system designed for searching several linked databases. It includes an overview of different databases (PubMed, Gene, GEO, OMIM ) and the exploration of the advanced search tool. Uniprot KnowledgeBase This session introduces the Uniprot Knowledgebase, a collection of functional information on proteins and explores its two sections: a section containing manually-annotated records with information extracted from literature and curator-evaluated computational analysis (Swiss-Prot), and a section with computationally analyzed records that await full manual annotation (TrEMBL). The session includes a brief description of UniRef clusters. Advanced Sequence searching with BLAST and PSI-BLAST This session expands and completes the topics of the first day by examining advanced sequence search tools on the NCBI platform. The participants are guided in the choice of the best algorithm and the set of parameters to use for heuristic search tools. Pattern/profile databases This session introduces Conserved Domain Databases (CDD), a collection of well-annotated multiple sequence alignment models, such as SMART and PFAM (NCBI platform). A similar search is performed on the INTERPRO database (EBI platform). The session includes also the overview of patterns and profiles databases such as PROSITE and PRINTS. Each session will include a discussion of experimental/methodological problems reported by participants. 4

5 ADVANCED BIOINFORMATICS 2-3 Luglio 2014 (phylogenetics, structural analysis, structural prediction) The goal of this course is to describe most recent advances on phylogenetic tree reconstruction and protein structural modeling. The lectures will describe theoretical aspects about phylogenetics, tree reconstruction methods, structural classification of proteins and structural modeling. Delegates will gain hands-on experience on all the topics covered in the course. Skills: general knowledge on physics, chemistry and biology; general knowledge on DNA and protein sequence databases, heuristic database searching and multiple sequence alignment. Training offer: 6 hours lecturing + 6 hours practical training Programme First day (Laura Emery) An introduction to phylogenetic trees This session introduces key concepts in phylogenetics including: branches and branch length, nodes, roots, topology, and branch support. Participants will have the opportunity to work through some thinking-based exercises to reinforce these fundamental ideas. Interpretation of phylogenetic trees This session explores case studies from the literature to make participants aware of some issues and limitations to consider when interpreting phylogenetic trees. It includes practical exercises where participants will have the opportunity to practice their interpretation skills. Methods for phylogenetic tree reconstruction This session introduces some popular methods for phylogenetic tree reconstruction including neighbour joining (NJ), maximum likelihood (ML), and Bayesian approaches. It includes practical exercises using popular software such as phyml. Second day (Mauro Fasano) The protein data bank This session describes the main structure repository, the protein data bank (PDB), its organization, the format of the entries and of the fields. A basic introduction to experimental techniques used for structure determination will help delegates to familiarize with protein structure. A practical tutorial will allow participants to interactively visualize structural details using the SwissPDBviewer tool. Structural classification of proteins This session analyses how structural profiles are created and classified in the SCOP and CATH databases. A protein suggested by the participants will be classified using the class-architecturetopology-homology hierarchical descriptors. Structural model prediction This session analyses different prediction strategies depending on the sequence conservation. A comparative model is built step-by-step from the structure of an homologous protein, starting from a multiple sequence alignment. Alternatively, an uncharacterized sequence with no known homologs in the PDB is modeled with threading (fold recognition) algorithms. 5

8 PROGRAMMAZIONE STATISTICA IN R Luglio 2014 R è un ambiente di programmazione utile per la gestione, l'analisi dei dati e la produzione di grafici molto utilizzato anche in ambito scientifico. E un software Open Source, disponibile per diversi sistemi operativi, le cui funzionalità possono essere estese in numerosissimi campi applicativi specifici, grazie a un grande numero di pacchetti aggiuntivi. Obiettivo - Lo scopo di questo corso è quello di presentare agli studenti il software, fornire la preparazione per effettuare l analisi statistica di un insieme di dati e mostrare le potenzialità del programma attraverso la presentazione di alcune applicazioni in ambito scientifico. Destinatari - Il corso è rivolto a coloro che sono coinvolti in progetti che prevedono il trattamento di dati a fini statistici e l analisi dal livello più elementare a quello più avanzato. Prerequisiti - E consigliabile una conoscenza di base di statistica e di informatica. 9 CV of teachers and instructors Riccardo Fesce, MD, Full Professor of Physiology, Department of Theoretical and Applied Sciences; Scientific Director, Research Centre for Neuroscience, University of Insubria. Riccardo Fesce graduated in Medicine in 1979 at the University of Milano working on the ultrastructural alterations in the presynaptic membrane that accompany quantal release of acetylcholine at the neuromuscular junction. He later got his Specialisation Diploma in Medical Pharmacology (1985) with a thesis on the pharmacokinetics of closed circuit anaesthesia. From 1983 to 1985 he worked as a Research Associate at the Biophysics Department of the Rockefeller University, New York, NY, and developed a novel approach for measuring quantal release of neurotransmitters by means of a modification of noise analysis procedures. His expertise in statistical and stochastic approaches to signal analysis was recognized by an invited review in Progress in Neurobiology: Stochastic Approaches to the Study of Synaptic Transmission. From 1085 to 2001 he was Research Associate at the National Research Council (CNR) Centre of Cytopharmacology in Milano. He mostly worked on the establishment of the vesicle hypothesis of quantal secretion, using and correlating morphological (EM, freeze fracture, quick freezing) and electrophysiological data. He also studied synaptic transmission and sensory signal processing at the cytoneural junction of the labyrinthine posterior canal. In 2001 he was appointed Associated Professor and in 2006 Full Professor (Physiology) at Insubria University. In addition to continuing his studies on synaptic transmission and signal processing, he developed a set of primers for RNA fingerprinting by in silico simulation and developed a molecular model for the GABA Na-Cl-dependent neurotransporter. He was among the founders of the Research Centre for Neuroscience at Insubria University (2003) and has directed the centre since He also was among the founders of the postgraduate school of Neurobiology at the same University (2005), and has been a member of the Board of Advisors ever since. Since 1990 he has led a number of research projects, funded by CNR or the Italian Ministry for Research (Strategical Projects, National Interest Projects), on the physio-pharmacology of synatic function at labyrinthine organs, on synaptic transmission at the sympathetic ganglia, and on the development of biotechnological methods (concomitant electrophysiological and calcium imaging measurements) in neuronal cell cultures. He is an author of 68 papers in peer-reviewed international journals, in addition to contributions to books and encyclopedias. Giorgio Binelli, PhD, Associate Professor of Genetics, Department of Theoretical and Applied Sciences, University of Insubria. RESEARCH INTERESTS: - Analysis on the extent of haplo-diploid gene expression in maize and studies on gametophytic selection. Isozyme markers were used as tools in the period when isoenzymatic analysis was state of the art in the field. - Studies on high temperature stress in both plant and pollen, in maize and Arabidopsis. The analyses were performed on the induced synthesis of Heat-Shock Proteins. - Quantitative genetics. Use of molecular markers for the study of the genome structure of sorghum and maize and to localise useful genes in several organisms (maize, mouse, man). The new molecular techniques were applied to answer basic questions in classical genetics and quantitative genetics: genetic maps were built for sorghum and maize and used to localise the genetic factors controlling quantitative traits. Some of the results obtained have been among the first obtained in the respective fields. - Population genetics of forest trees. Neutral genetic molecular markers were utilised to build the first published genetic map and to estimate the amount of genetic variability in Norway spruce. The same tools have been used to conduct large-scale surveys about the distribution of the genetic variability among different Italian populations of the same species and among Mediterranean populations of Phoenician Juniper, with a special emphasis on the conservation aspects of the work. - Conservation Genetics. Studies on different Quercus species of ecological and economical interest based on both population genetics and 9

10 phylogeographic approaches. In the same field, studies on endemic plant species of Sardinia and associated islands. - Molecular phylogenetics and evolution. Utilisation of numerical taxonomy and phylogenetic methods for the analysis of different genotypes of the Hepatitis B and C viruses (HBV and HCV). The main purpose of the research is to assess whether a correlation exists between different viral genotypes and the degree of the hepatitis-cirrhosis-hepatocellular carcinoma progression. The tools developed have been of help in the reconstruction of an outbreak of hepatitis B and in the tracking of an old infection event, which led to the identification of the source. The same instruments have been applied to the study on the effect of selection on selected Vertebrate genes. Recently, the use of advanced phylogenetic reconstruction methods has also helped to shed light on paleonthological issues. Giorgio is an author of 53 papers in peer-reviewed international journals, in addition to contributions to books, research reports and to international meetings. Tom Hancock, BSc, MSc, Scientific Training Officer, EMBL-EBI Tom Hancocks studied Human Genetics at the University of Leeds in the UK and McMaster University in Ontario, Canada. Following graduation in 2007, Tom worked for several years in diagnostic genetics for the National Health Service (NHS) in the UK. This work involved cytogenetics analysis to count and karyotype chromosomes for a range of genetic disorders, and QF-PCR used in the rapid detection of Down syndrome and other autosomal and sex chromosome aneuploidies. Tom studied for a MSc in Analytical Genomics at the University of Birmingham. His research project investigated Beckwith-Wiedemann syndrome and the extent of paternally imprinted methylated DNA in the disease region. Prior to joing EMBL-EBI in October 2012, Tom worked for the NHS as a bioinformatics training. He organized and taught on courses that covered basic bioinformatics, databases, sequence searching, in silico protein function analysis, and next generation sequencing. Mauro Fasano, Associate Professor of Biochemistry, Department of Theoretical and Applied Sciences, University of Insubria. Mauro Fasano graduated in Chemistry in 1989 at the University of Torino working on NMR characterization of cell pigments. He later got the Doctorate degree (Chemical sciences, 1992) with a thesis on non-covalent interactions between small paramagnetic molecules and proteins. From 1992 to 2000 he was appointed to the position of Assistant Professor of general chemistry at the University of Torino. Starting from 1st November 2000 he has been appointed as an Associate Professor of Biochemistry at the University of Insubria. He was among the founders of the University outstation in Busto Arsizio establishing there the laboratory of Neuroproteomics and contributing to the development of the Biomedical research division. His research interests are mainly devoted to two main objectives: a) understand molecular mechanisms leading to neurodegeneration to eventually block them by neuroprotective drugs, and b) discover and validate peripheral markers of the disease to allow early and differential diagnosis so that neuroprotective or neurorestorative strategies could be attempted. Both objectives are mainly pursued by means of proteomics techniques, where a first look by a global, hypothesis-free approach is followed by a bioinformatics screening of functional information available in the literature to end up in the generation of a new hypothesis to be confirmed experimentally by classical, hypothesis driven methodologies. He has been a member of the postgraduate school of molecular and cellular biology of the University of Insubria ( ), and since 2008 he is a member of the Board of Advisors of the postgraduate school of Neurobiology of the University of Insubria. Since 1998 he has been collaborating with the Biotechnology Foundation ( in the National School of Bioinformatics. He has been among the founders of the first Master School in Bioinformatics in Italy. Mauro is an author of about 130 papers on peer-reviewed international journals, as well as on books, edited books, e-books and encyclopedias. He received more than 3200 citations, with h-index = 29 (Sources: ISI Web of Knowledge and Scopus). Tiziana Alberio, Assistant Professor of Biochemistry, Department of Theoretical and Applied Sciences, University of Insubria. 10

11 Tiziana Alberio graduated in Biology Applied to Biomedical Research in 2006 with the thesis Effects of DeltaNp73beta isoform, overexpressed in a non-small cell lung carcinoma model. She got her Ph.D. in Neurobiology at the University of Insubria in 2010, with the thesis The proteomic approach to investigate Parkinson's disease: pathogenetic mechanisms and biomarkers discovery. Starting from April 2011, she was the recipient of a postdoctoral research contract from Regione Lombardia (UNIRE). She is currently Assistant Professor of Biochemistry. Tiziana approached experimental neuroscience during her Ph.D. in Neurobiology, starting from She developed cellular models to investigate the processes at the basis of Parkinson's disease and to test the possibility to use lymphocytes as a source for peripheral biomarker of the disease. In both cases, she used a proteomic approach. During the two-year post-doc, she developed a panel of lymphocyte biomarkers, as a model to discriminate Parkinson's disease patients. She is listed as inventor in a international patent on this panel. She participated in an industrial collaborative project on the proteomic analysis of plasma from Parkinson's disease patients and she deepened her knowledge about protein networks to interpret proteomic results. Tiziana acted as peer-reviewer for Immunotoxicology and Immunopharmacology journal and for Journal of Proteomics. She is author of 16 publications on peer-reviewed international journals. Laura Emery, PhD. European Bioinformatics Institute. Laura completed her undergraduate degree in Genetics at the University of Nottingham. After dabbling in experimental work on a summer placement at the Sanger Institute, she found joy in using computer-based analyses to explore biological questions. Laura completed her PhD in Evolutionary Genetics at the University of Edinburgh s Institute of Evolutionary Biology. There she used a bioinformatics approach to investigate patterns of codon usage in Archaea while under the supervision of Prof Paul Sharp and Prof Brian Charlesworth. She also worked as a postdoc at the University of Manchester, where she explored molecular co-evolution among interacting proteins. Having obtained qualified teacher status (QTS), Laura joined EMBL-EBI as a Scientific Training Officer in 2012 and is responsible for the development and delivery of training courses both at EMBL-EBI and worldwide. Riccardo Lorenzo Rossi, PhD. Head of Computational Biology and Data Analysis, Fondazione Istituto Nazionale di Genetica Molecolare (INGM), Milano. Riccardo L. Rossi graduated in biological sciences at the University of Milan with a thesis on budding yeast cell cycle, working on glucose mediated cell cycle regulation. He then obtained his PhD in Industrial Biotechnology at the University of Milano-Bicocca with a thesis on innovative flow cytometry-based multiparametric detection methods applied to budding yeast research and then working on systems biology approaches to cell cycle regulation. During a two year post doc period spent at the Department of Biochemistry of the University of Washington in Seattle, USA, he deepened his knowledge on metabolic transcriptional regulation of budding yeast. Back in Italy in 2008, Riccardo moved to INGM where he approached molecular immunology, working on microrna mediated regulatory transcriptional networks in human lymphocytes. He specialized in microrna research, medium and high throughput gene and microrna expression; he authored papers and an international patent on micrornas as regulators and biomarkers. He currently coordinates a group of computational biologists and informaticians working on high throughput data - mainly transcriptomics, arrays and ngs - generated in the Institute; he and his colleagues are involved in an effort of introducing computational techniques in the realm of biological and clinical data trying to efficiently integrate them. Damiano Giovanni Preatoni, Assistant professor of Zoology, Department of Theoretical and Applied Sciences, University of Insubria. Damiano Preatoni graduated in Biological Sciences in 1994 at the University of Milan. He got his Ph.D. in Naturalistic and Environmental Sciences in 2002, at the University of Milan with a research project on Environmental Assessment Models for the estimation of habitat suitability for some species of Ungulates (Bovidae, Cervidae). Later he became Technical Assistant from 1996 to 1998 at the Third Faculty of Mathematical, Physical ad Natural Sciences, University of Milan, Varese branch. His current position is Assistant Professor in Zoology, Department of Theoretical and Applied Sciences, Insubria University. Zoologist, specialized in applications of Information Technology to biological, environmental and 11

12 museological issues, with particular reference to the application of Geographic Information Systems and Information Systems for the monitoring of animal biodiversity, wildlife management and conservation and environmental modeling (e.g. species distribution, ecological networks, environmental assessment models). He has a sound knowledge in the scientific programming field, and routinely uses R/Splus, TeX/LaTeX, Python, HTML, SQL, PHP, ARC/INFO AML, C, C++, Pascal, Visual Basic, Delphi and several other programming and markup languages. Francesco Bisi, Research Associate in the Zoology group of the Department of Theoretical and Applied Sciences, University of Insubria. Francesco Bisi graduated in Biological Sciences at the Insubria University in 2005 with a thesis on "The alpine hare (Lepus timidus) in Lombardy Alps: home range analysis and habitat selection". During his studentship he attended the fourth year at Oxford Brookes University. He got his Ph.D. in Analysis, Protection and Management of Biodiversity at Insubria University in During his Ph.D. he joined for 3 months the Macaulay Land Use Research Institute and followed the project "Investigating dispersal and population responses to harvesting". During 2010 and 2012 he got a postdoctoral fellowship on the project "Capture and mark of Rock Ptarmigan (Lagopus muta) in protected and hunting areas, PROGRAMMA ALCOTRA ". During his job experiences he started focusing his research on heterogeneous datasets harmonization techniques and statistical data analysis mainly in the R software environment. His research now focus on finding relationship between global warming and wildlife population dynamics. 12
