3 Chapter 1: Abstract Page 40f112 Abstract A major goal of plant pathology research is to understand the functioning of disease resistances and how pathogens overcome these resistances. The ascomycete Venturia tnaequalis, causal pathogen of apple scab, underlies a genefor-gene relationship with its host apple plant (Malus spp). Prabably almost every apple cultivar carries resistance genes V. inaequalis avirulence genes underlying such relationship. To day fourteen apple scab resistance genes have been identified in different apple cultivars. Nevertheless most ofthese resistance genes have been overcome by the pathogen. The efficacy of the R-genes that were overcome depends mostlyon the frequency of the matching avirulence gene in the pathogen population. In other plant-pathogen interactions, resistance circumvention was shown to occur mainly by the mutation of the avirulence alleles, 50 that the avirulence gene encoded prateins escape host recognition. In all nineteen avirulence genes have been postulated in the past for V. inaequatis. However little is known at molecular level about V. inaequalis avirulence genes. The genes involved in apple scab avirulence on hosts carrying the Vf gene from M. floribunda 821 arid Vg fram 'Golden Delicious' have been previously mapped in the genome of V. inaequalis at INRA Angers and called AvrVfand AvrVg, respectively. We decided therefore to try the positional cloning of one of these avirulence genes. Since the number of markers in the region surrounding both avirulence genes was low, we starred an enrichment of these regions by mean of bulk segregant analysis coupled with arnpllfled fragment length polymorphism technology. This allowed to develop three new markers linked to AvrVg and one to Avrv]. Simultaneously, two SSR markers were mapped tightly linked to AvrVg and one to AvrVj, respectively, at INRA Angers. Upon construction of a genetic library consisting of BAC clones of a double avirulent isolate of V. inaequalis, a chromosome walking in the region of AvrVg was performed isolating eleven overlapping BAC clones spanning the estimated 330 kb region of AvrVg. The four clones which allowed spanning the whole region with minimal overlap were sequenced by shotgun sequencing technique. The sequenced region was 330 kb long and revealed a total of 61 genes predicted by two distinct gene prediction software. Since most of fungal avirulence genes encode for proteins secreted extracellularly, we analyzed the whole set of predicted genes in the AvrVg regten

4 Chapter i. Abstract Page 5 of 112 and recognized a total of 40 regions wh ich encode for genes secreted extracellularly and were therefore considered as candidate avirulence genes. Two candidate avirulence genes, which were encoded in the same sequence but differed in one of their two splicing sites, were found to share high homology (98% on ioybp) to two cdna clones from a llbrary derived from apple leaves infected with Venturia inaequalis. Moreover identity was found in the S'~ untranslated region. Since the cdna encoded proteins are expressed during apple scab infection, we speculate that one of the two predicted variants of candidate avirulence gene might also be expressed under similar conditions. Moreover the predicted candidate genes show other typical features offungal avirulence genes: they are small and cysteine rich proteins. The expression of these candidates avirulence genes during infection, as weil as the other encoded in the remaining 39 regions that were found to encode extracellular secreted proteins, has to be proven and will allow identifying their complete open reading frames. Complementation experiments wrth expressed genes will allow identifying the one conferring avirulence on apple cultivar 'Golden Delicious'.

Venturia lnaequalis, I'agente eausale della ticchiolatura, sottosta ad una relazione dei tipo gene-per-gene con il melo, e probabilmente ogni varleta di melo e portatriee di geni di resistenza ehe corrispondono in una relazione di questo tipo a geni d'avirulenza della ticehiolatura. Fino ad oggi quattordici geni di resistenza sono stati identificati in diverse varleta di melo, e la maggior parte di loro e stata superata dal patogeno, e quindi I'efficacia di suddetti geni di resistenza dipende principalmente dalla frequenza dei corrispondente gene d'avtrulcnza nella popolazione dei patogeni. In altre relazioni tra patogeno e ospite, I'elusione dei geni di resistenza avviene prineipalmente mutando il gene d'avirulenza in modo ehe la proteina in esso codifieata eviti il riconoseimento da parte dell'ospite. In passato sono stati postulati dieiannove geni d'avirulenza nella ticchiolatura. Tuttavia a livello moleeolare si conosee poehissimo. AII'istituto nazionale di rieerehe agricole (INRA) d'angers i loei genetiei determinanti I'avirulenza dei patogeno su varleta portatriei dei geni di resistenza Vi, da Malus[lortbunda 821, e Vg di 'Golden Delieious', sono stati mappati nel genoma della ticehiolatura e ehiamati rispettivamente AvrVf e AvrVg. Abbiamo quindi deeiso di eseguire un c1onaggio in base alla posizione di mappa di uno di questi due geni, e siecome il numero di marcatori moleeolari nella regione d'entrambi i loei era scarso, abbiamo effettuato un arrieehimento dei numero di marcatori di entrambe le regioni di avirulenza combinando la bulk segregegant analysis (I'analisi differenziale di miseeie di DNA segreganti per un carattere) con la tecnologia AFLP. Questa teeniea ha permesso di sviluppare tre nuovi marcatori nella regione d'avrvg e di uno solo nella regione d'avrvf Contemporaneamente, due mareatori mierosatelliti fortemente assoeiati al loeus d'avrvg ed uno assoeiato alloeus di AvrVf sono stati mappati all'inra Angers. Una volta eostruita una genoteea di cloni BAC di un isolato portatore d'entrambi i geni d'avlrulenza, si e intrapresa un ehromosome walking (passeggiata eromosomiea) nella regione d'avrvg. Undici cloni BAC coprono tutta la regione d'avrvg ehe e stata stimata a 330 kb di grandezza. I quattro clont suffieienti a coprire interamente la regione eon una sovrapposizione minima sono stati in seguito

Una volta sequenziata, la regione d'avrvg risulta essere grande circa 330 kb e sulla quale, utilizzando dei programmi di predizione, sono stati predetti un totale di 61 geni. Dal momento ehe la maggior parte dei geni d'avirulenza fungini ha la earatteristiea d'essere proteine seerete all'esterno delle eellule, abbiamo analizzato tutte le proteine predette nella regione d'avrvg per questa peculiartta identifieando un totale di 40 regioni ehe possono eodifieare per geni seereti e per questo motivo dei eandidati geni d'avirulenza. Due candidati, codifieati dalla stessa sequenza ma differenti in sito di "splicing", condividono i primi due esoni. Questi esoni mostrano un'elevata omologia (98% su 105 basi) con un unigene appartenente ad una libreria di edna derivata da foglie di melo infette da tieehiolatura, ed oltre a tutto estata trovata identita con la regione non traslata prima dei gene. Dal momento ehe i geni codifieati dai donl di edna sono espressi durante I'infezione fungina, si pud dedurre ehe uno dei due geni eandidati sia anch'esso espresso in situazioni simili. I due geni eandidati inoltre, mostrano altre earatteristiehe tipiehe dei geni d'avirulenza: sono proteine piecoie e contengono molte eisteine. l.'espressione di questi geni, eome anehe degli altri 39 eandidati geni secreti predetti, deve essere dimostrata, permettendo inoltre I'identifieazione degli ORFs (sequenze codifieanti per una proteina) completi. Esperimenti di complementazione eon i gen: espressi permetteranno di identifieare il gene AvrVg responsabile per I'avirulenza su 'Golden Delieious'.
