3 ABSTRACT ABSTRACT Apple is the third most important fruit crop after banana and grape worldwide. The most important fungal disease in apple orchards is apple scab, which seriously hamper the apple production in regions with temperate climate. Apple plants possess at least 17 different resistance genes to defend them against this particular fungal pathogen. Moreover, an innate type of resistance is present in all cultivars and is expressed with increasing leaf age: the ontogenic resistance. This type of resistance has been observed with all Venturia inaequalis strains. The first objective of this work was the development and the validation of a real-time PCR for the quantification of V. inaequalis in apple tissues. In this part of the project we characterized the relative fungal growth in cultivars differing in scab resistance, in different aged leaves (ontogenic resistance) and in two segregating F 1 populations. Firstly, we demonstrate the higher fungal growth in young unfurled leaves and fungal growth inhibition in old fully expanded leaves. Secondly, we showed the objectivity of the molecular method compared to the conventional visual scoring. This demonstrates the validity and the precision of the developed high throughput method to quantify fungal biomass in apple tissues. In the next century, increase of temperatures is expected as expression of the climate change. By changing the optimum growth conditions for both the pathogen and the host, changes in the disease dynamic are also expected. Thus, the second objective of this thesis was the application of the developed qpcr method to a scenario of climate change. With this experiment we could show that fungal growth and disease incidence decreased above the threshold temperature of 25 C, thus, in a scenario of climate change, it is likely that apple scab will pose fewer problems in apple orchards and so decrease of pesticide may be expected. The third objective of this work was to find genes differentially expressed during the shift from susceptibility of young unfurled leaves to resistance of old fully expanded leaves (ontogenic resistance) performing an RNA-seq experiment. Results of this part of the thesis showed that at least five candidate genes are differentially expressed in old leaves of cv. Golden Delicious, which may explain the observed ontogenic resistance of apple plant. Thus, a screening of the expression of these genes as well as protein quantification in unrelated apple cultivars is necessary for the first step of candidate genes validation. Further work with knockout or silenced 5

5 RIASSUNTO RIASSUNTO La mela è il terzo frutto più importante al mondo dopo la banana e l uva. La malattia principale nella coltivazione di mele è la ticchiolatura che, in zone a clima temperato, può ridurne severamente la produzione. Nel melo sono presenti almeno 17 differenti geni di resistenza per difendersi contro questo particolare patogeno. In oltre, un tipo di resistenza innata è presente in tutte le cultivar di melo ed è espressa con l aumentare dell età delle foglie: la resistenza ontogenica. Questo tipo di resistenza è stato osservato con tutti i ceppi di ticchiolatura. Il primo obiettivo di questo lavoro è stato lo sviluppo e la validazione di una qpcr per la quantificazione della ticchiolatura in tessuti di melo. In questa parte del progetto abbiamo caratterizzato la crescita relativa del fungo in cultivar con differente grado di resistenza alla ticchiolatura, in foglie di età differente (resistenza ontogenica) e in due popolazioni F 1 segreganti. Primariamente, abbiamo dimostrato l elevata crescita fungina nelle foglie giovani e l inibizione della crescita nelle foglie vecchie. Secondariamente, abbiamo mostrato la validità e la precisione della metodologia sviluppata per la quantificazione della biomassa fungina nei tessuti del melo. Nel prossimo secolo ci si aspetta un aumento delle temperature come espressione del cambiamento climatico. Cambiando le condizioni ottimali per la crescita sia del patogeno sia della pianta ci si aspetta anche un cambiamento della dinamica della malattia. Per questo motivo, il secondo obiettivo di questa tesi è l applicazione della qpcr sviluppata in precedenza in un contesto di cambiamento climatico. Con questo esperimento abbiamo potuto mostrare che la crescita fungina e l incidenza della malattia sono diminuite a temperature superiori ai 25 C, quindi, in uno scenario di cambiamento climatico, è probabile che in futuro la ticchiolatura porrà meno problemi e quindi ci si potrebbe aspettare una diminuzione di pesticidi nelle coltivazioni di melo. Il terzo obiettivo di questo lavoro è stato quello di trovare i geni differenzialmente espressi durante il passaggio dalla suscettibilità delle foglie giovani alla resistenza delle foglie vecchie e totalmente espanse (resistenza ontogenica) facendo uno studio di trascrittomica. I risultati di questa parte della tesi mostrano che almeno cinque geni candidati per la resistenza alla ticchiolatura sono differenzialmente espressi nelle foglie vecchie di Golden Delicious, i quali potrebbero spiegare la 7

6 RIASSUNTO resistenza ontogenica osservata nelle foglie vecchie di melo. Il monitoraggio dell espressione di questi geni come pure la quantificazione delle proteine in cultivar di melo non correlate con Golden Delicious diventa perciò necessario come primo passo per la validazione dei geni candidati. Per capire il meccanismo nascosto dietro alla resistenza ontogenica nel melo, sono necessari lavori su mutanti con geni silenziati o spenti. 8
