ABSTRACT ABSTRACT Scab, caused by the fungal pathogen Venturia inaequalis, is the most common disease 01' the cultivated apple (Malus x domestica Borkh.). Resistance against scab is found in some wild Malus species. Vj' resistance 01' the small-fruited apple species Malus floribunda has been introgressed into several apple varieties during many years 01' breeding. It segregates as a monogenie trait and tightly linked genetic markers (MI8, AM19 and AL07) have been found in recent years. A method that has been shown to be successful 1'01' the isolation of genes 01' whieh only the phenotype and the map position are known, is map-based cloning. 1'0 cheek the feasibiiity 01' such a method with the available material (Vf markers and apple BAC library) an estimation 01' the physieal distance separating the Vfnanking markers Ml8 and AL07 was made. The two markers hybridised to a eommon 870 kb NotI restrietion fragmentindieating tbat this is the maximal physical distanee between them. The two markers were tested on 1179 progeny plants 01' three erosses and M18 and AL07 were positioned at 0.2 em ancl 1.I cm from Vf respectively, 1'01' a total gcnetie distance between them of 1.3 cm. These results indicated that thc ratio between physical and genetic distance in the Vj'-region is about 670 kb/cm. This led us to the conclusion that a chromosome-walking project using the available apple BAC library was feasible. 1'0 identify thc best starring points for the chromosome walk on the opposite site 01' M18, 892 more progeny plants of different crosses were analysed with the three moleeular markers (MI8, AL07 and AMI9) to find recombinants that allowed us to determine whieh 01' the two co-segregating markers, AL07 and AMI9, mapped closer to Vf. Two recornbinant plants indicated that AM19 was closest to Vj: The chromosome walking was initiated simultaneously from M18 and AM19. Thirteen BAC clones spanning the region between the two markers were found in nine chromosome walking steps. The size of the resulting contig is approximately 550 kb. In order to reduce the region where Vj'lies, the 29 recombinant plants 01' the Vf-region were tested with the polymorphic rnarkers produced during the chromosome walking. This way, it was possible to restriet the possible location of the Vf genc to a chromosomal region that could bc covered by only five BAC clones spanning approximatcly 350 kb.
2 ABSTRACT The screemng 01' a cdna library derived from Florina leaves inoculated with a conidial suspension 01' V. inaequalis, using as a probe the inserts 01' the five BAC spanning the Vf:'region, allowed the identification 01' a cluster 01' genes coding for receptor-iike proteins. Those genes show high homology with members 01' the Cf resistance gene family 01' tomato. The predicted amino acid sequence contains an extracellular leueine-rich repeat domain and a putative transmernbrane domain. Those genes have been named Hcrv] (Homologues 01' Cladosporium fulvum resistance genes 01' the.y[region). The gene cluster is present on the chromosomes in coupling with the resistance as well as on the other one in repulsion (Florina is heterozygous for the VF region). The cluster in cis with the Vj'gene is composed 01' 5 to 14 Hcrvf genes. Three 01' them were sequenced completely. For t\vo 01' the three genes analysed it was possible to establish that they are constitutively expressed in leaves and that they are differentially expressed in VI' and non-v( plants. From what has been presented here it is therefore probable that one 01' these genes is the Vj' resistance gene. However, this last point still has to be demonstrated.
3 RJASSUNTO RIASSUNTO La malattia piu eomune del melo eoitivato (Malus x domestica Borkh) e la ticchiolatura eausata dal patogeno fungino Venturia inaequalis. Fonti di resistenza alla tieehiolatura si trovano in alcune speeie selvatiche di melo. La resistenza Vf; derivata da Malus floribunda una specie di melo con frutti eh piccole dimensioni, e stata introdotta mediante programmi di miglioramento durati molti anni in diverse varieta di melo. La resistenza Vf sembra essere controllata da un singolo gene per il quale negli ultimi anni sono stati trovati aleuni mareatori strettamente assoeiati (MI8, AM19 e AL07). Un metodo ehe si e dimostrato efficace per clonare geni eh cui sia nota solo la 101'0 posizione dimappa e il map-based cloning. Per verificare la possibilita di applicare questa strategia alla clonazione di VI; utilizzando le informazioni e il materiale a disposizione (marcatori associati a VI' e genoteca BAC di melo) e stata effettuata una stima della distanza fisica esistente tra i marcatori molecolari M18 e AL07 fiancheggianti il gene. Si e potuto COS! verificare ehe entrambi i mareatori ibridano ad uno stesso frammento di restrizione NotI di 870 kb, dimostrando ehe questa e anche la massima distanza fisica ehe li separa. Questi due marcatori sono stati successivamente saggiati su 1179 semenzali provenienti da tre incroci diversi ed e risultato ehe M18 e AL07 distano rispettivamente 0.2 cm e 1.1 cm da Vl Questi risultati indicano ehe il rapporto tra distanza fisica e distanza genetica nella regione di Vf e di circa 670 kb/cm, provando anche ehe in questa regrone cromosomica non VI e alcuna soppressione della ricombinazione. Per questomotivo si e concluso ehe un chromosome-walking fosse fattibile. Per stabilire quale dei due marcatori CÖ> segreganti, AL07 e AMI9, fosse piu vicino a Vf e di conseguenza costituisse il punto migliore per cominciare il chromosome-walking dalla parte opposta a M18, e stato necessano analizzare ulteriori 892 piante provenienti da altri incroci. L'idcntificazione di due piante in cui era avvenuta una ricombinazione tra i due marcatori ha provato ehe AM19 e piu vicino a Vf di AL07. Si e COs! deciso di iniziare contemporaneamente il chromosome-walking da una parte partendo da M18 e dallaltra partendo da AM19. Nove screening della genoteca BAC sono stati necessari per iclentificare i 13 cloni ehe coprono la regione tra i due marcatori. Le dimensioni del contig (serie di cloni contigui) COS! ottenuto e di circa 550 kb. Per ridurre
4 RIASSUNTO ulteriormente le dimensioni della regione 111 cui e loealizzato Vf, le 29 piante recombinanti nella regione di Vf, individuate tra le 2071 piante analizzate in preeedenza, sono state saggiate eon tutti i marcatori polimorfi prodotti durante il ehromosome walk. In questo modo e stato possibile restringere la regione eontenente Vf ad un intervallo di circa 350 kb, ehe puo esscre eoperto eon un minimo di einque cloni BAC. Lo screening di una libreria edna, ottenuta da foglie di Florina inoculate con una sospensione eonidiale di V inaequalis, usando come sonda gli inserti dei cinque cloni BAC ha perrnesso di identifieare un cluster di geni con struttura simile a quella di geni codificanti per proteine con funzioni recettoriali. I geni identifieati presentano infatti molte omologie con i geni Cl di pomodoro Ja eui sequenza aminoaeidica eontiene un dominio extracel1ulare rieeo in 1eucine (LRR, Leueine Reaeh Repeat) e un putativo dominio transmernbrana. I nuovi geni identificati sono stati denominati HcrVf (HomoJogues of Cladosporiun fulvum resistanee genes of the "Vrregion). L' aver utilizzato una cultivar come Florina, eterozigote per il gene Vj: per la eostruzione della libreria BAC, ha pennesso di provare ehe, sia sul cromosoma in cis eon la resistenza, e quindi parzialmente derivante da Malus floribunda, sia sul cromosoma omologo, derivante da Malus x domestica, fosse presente un cluster di geni HcrVf Tl cluster HcrVlin cis con la resistenza e stato analizzato piu in dettaglio e si e visto essere eomposto da un numero variabile tra 5 e 14 membri della famiglia di geni Hcrv]. Tre di essi sono stati eomp1etamente sequenziati e per due si e potuto dimostrare ehe sono espressi eostitutivamente nelle foglie. Dato ehe gli Hcrv] identificati sono simili a geni di resistenza giä clonati in altre speeie e visto ehe aleuni sono espressi differenzialmente tra cultivar con e senza Vf, c'e una buona probabilita ehe uno di essi sia il gene di resistenza Vi: sebbene questo ultimo punto debba aneora essere dimostrato.
