2 1 Summary Calmodulin, the main protein mediator of intracellular signal transduction by Ca2+, was reported by several researchers to be phosphorylated in vitro on Ser/Thr residues by casein kinase II. At the outset of this work, reports concerning the detection of phosphorylated species of calmodulin in vivo were scarce and ambiguous. To assess the relevance of this event, it was necessary to isolate phosphocalmodulin (PCaM) from living tissue and determine die sites of phosphorylation. A procedure was developed for the isolation of calmodulin (CaM) from rat liver which produced a fraction containing non-phosphorylated, mono-, di- and triphospho-calmodulin as determined by mass spectrometric analysis. It was necessary to stop phosphatase activity immediately after excision of the tissue, since PCaM is dephosphorylated very quickly once the liver cells are perturbed. Approximately 15% of CaM in the cell was found to be phosphorylated. The in vivo phosphorylation all sites were determined to be Thr 79, Ser 81 and Ser 101 by mass spectrometric analysis of a digestion of the PCaM containing fraction.these correspond to three of the four in vitro sites of calmodulin phosphorylation by casein kinase II (CK-II), suggesting that this may be the enzyme responsable for the phosphorylation in vivo. To study the effects of phosphorylation on the biological activity of CaM it was necessary to produce a PCaM fraction devoid of native CaM. This was achieved by extensively phosphorylating CaM in vitro and isolating PCaM by preparative non-denaturing gel electrophoresis. The fraction thus obtained showed reduced ability to stimulate five different CaM-dependent enzymes. The magnitude of the effect was apparently enzyme-dependent, since in one case, type II Ca2+-CaM dependent kinase, the diminution in activation was much greater than for the other CaM targets. Further work, combining theoretical and experimental methods, was aimed at establishing the structural basis for the changes in CaM activity upon phosphorylation. A molecular dynamics study performed on the phosphorylated central region of CaM, togemer with indirect experimental evidence from gel electrophoresis and gel filtration experiments, suggested that phosphorylated CaM might be fixed in an extended conformation. Experimental data using peptide analoga of the phosphorylated central helix gave results contradictory to this postulate. The structural basis for the change in CaM activity remain to be elucidated, as do the physiological conditions under which casein kinase II becomes activated and

3 2 phosphorylates CaM. In order to be able to approach this last question, mass spectrometry-based techniques for fast and high-sensitivity protein identification were developed. The new methodologies rely on two different approaches that exploit the masses of the peptides generated by digestion of the protein with a specific protease or the fragmentation pattern of each peptide in the mass spectrometer, respectively. The application of these new techniques will allow a 2D-dimensional gel electrophoretic comparison of stimulated cells vs. resting cells to trace the signalling cascades that lead to the activation of casein kinase II. The newly developed methodologies were first tested on a model system: the regulatory network that allows E.coli to respond to sulphate starvation conditions. When E.coli are grown in a medium containing limiting amounts of inorganic sulphate, the bacteria start expressing a set of proteins that increase both the sulphate uptake capacity and the ability to exploit alternative (organic) sulphur sources. These so-called SSI (sulphate starvation induced) proteins were identified by comparative 2D electrophoresis of normal and sulphate starved E.coli. The SSI proteins were recovered from the gels using a specially developed concentration gel apparatus and then either N-terminally sequenced and/or fragmented with a protease. The digests were analzed by mass spectrometry and the data obtained allowed the immediate identification of those proteins that were already present in the database. Enough data was produced for 2 of the "unknown" ones to localize the genes in an unreleased preliminary E.coli genomic DNA sequence, even though the latter contained several sequencing errors leading to reading frame shifts. This kind of approach appears very promising especially in conjunction with the enormous amounts of sequence data that will be made available in the next years from the various genome sequencing projects.

4 3 Riassunto La calmodulina e una proteina che funge da mediatore dei processi intracellular! nei quali lo ione calcio (Ca2+) funge da messaggero secondario e come tale e in grado di interagire con numerosi enzimi, stimolandone l'attivita. Diversi studi hanno mostrato in passato che la calmodulina pud essere fosforilata in vitro dalla casein chinasi II, ma non era mai stato possibile dimostrare se la reazione avvenga effettivamente in vivo. Per stabilire se il processo avesse rilevanza fisiologica, era necessario isolare la calmodulina da tessuti normali, individuare eventuali forme fosforilate e determinarne i siti di fosforilazione. Per questo scopo e stato sviluppato un procedimento per la purificazione della calmodulina da fegato di ratto, mirato ad inattivare il piu velocemente possibile tutte le fosfatasi. Mediante questa procedura e stato possibile isolare una frazione contenente mono- bi- e trifosfocalmodulina, oltre alia forma non fosforilata. Circa il 15% della proteina presenta uno o piu gruppi fosforici. L' analisi per spettrometria di massa di una digestione proteolitica della frazione fosforilata ha permesso l'identificazione dei siti modificati nei residui 79 (treonina), 81 (serina) e 101 serina). Essi corrispondono esattamente a tre dei quattro siti modificati in vitro dalla casein chinasi II, suggerendo che questo possa essere l'enzima responsabile della reazione in vivo. Per accertare gli effetti della fosforilazione sulla attivita biologica della calmodulina, sono stati effettuati saggi di attivita enzimatica su cinque enzimi calmodulin-dipendenti. A tale scopo, un pool di specie fosforilate di calmodulina e stato isolato mediante elettroforesi non denaturante dopo fosforilazione in vitro. I risultati indicano che la calmodulina fosforilata ha una minore attivita biologica, e che l'effetto sembra essere specifico per alcuni enzimi. Per esempio l'attivita massima della chinasi Ca2+/calmodulina dipendente di tipo II stimolata dalla fosfocalmodulina rappresenta solo una frazione di quella ottenuta con la proteina nativa, mentre per altri enzimi la differenza e minore. Si e poi tentato di caratterizzare le basi strutturali di questi cambiamenti di affinita della calmodulina per i suoi bersagli, combinando metodi teorici e sperimentali. Simulazioni di dinamica molecolare della regione centrale della calmodulina alio stato nativo e bifosforilato, hanno indicato che la fosforilazione potrebbe stabilizzare la conformazione estesa della proteina. Tuttavia, dati sperimentali ottenuti su peptidi analoghi tendono a contraddire questa ipotesi. La base strutturale dei cambiamenti di attivita

5 4 della calmodulina rimane dunque incerta, come restano da esplorare i meccanismi fisiologici che portano all'attivazione della casein chinasi II e quindi alia fosforilazione della calmodulina. Per tentare in futuro di affrontare questi problemi, si e lavorato alio sviluppo di nuovi metodi per l'identificazione rapida e ad alta sensibilita delle proteine, basati sulla spettrometria di massa. Queste nuove tecniche sfruttano da un lato il peso molecolare dei peptidi generati digerendo una proteina con una proteasi specifica e dall'altro lo spettro di frammentazione di ogni peptide in collisione con un gas inerte nello spettrometro di massa. Questi nuovi metodi sono stati messi alia prova utilizzando come modello il meccanismo regolatorio che permette a E. coli di compensare la scarsita di solfato inorganico nell'ambiente. Infatti, se E. coli viene coltivato in un brodo di coltura in assenza di solfato inorganico, i batteri esprimono una famiglia di proteine che permettono da un lato di aumentare la capacita di assorbimento del solfato residuo, dall'altro di sfruttare fonti alternative di zolfo come sulfonati o esteri solforici. Sette di queste cosiddette proteine SSI (sulphate starvation induced) sono state identificate su gel bidimensionali, estratte con un apparecchiatura sviluppata appositamente e analizzate per sequenza N-terminale o con le nuove tecniche sviluppate. Queste ultime hanno fornito una rilevante quantita di dati, che ha permesso da un lato l'identificazione di buona parte delle proteine con proteine presenti in banca dati, dall'altro l'individuazione dei corrispondenti geni in sequenze genomiche di E.coli. Inoltre i dati concernenti peptidi proteolitici hanno permesso in alcuni casi di individuare errori nelle sequenze genomiche. Questo tipo di aproccio appare promettente in quanto permette di sfruttare la enorme quantita di dati messa a disposizione dai vari progetti di sequenza genomica totale. Combinando le nuove tecniche con l'analisi per elettroforesi bidimensionale di colture cellulari stimolate e marcate con fosforo radioattivo sara possibile in futuro analizzare i segnali intracellulari che portano alia fosforilazione della calmodulina.
